Yes, VirtualBox is very likely the cause. The HWID is derived partly from hardware/system identifiers, and a VM presents virtualized CPU/board IDs. That alone can make the license mismatch or the tool refuse activation, and the HWID can also change between VM boots or config edits.
Best path: install on the physical Windows machine you'll actually use, grab the new HWID from that install, and post it here. Since your bare-metal HWID is different from the VM one, the VM key won't match anyway.
